I have had Clean Effects by Trane installed in my heating/cooling systems. I have found that even though these are costly to have installed (about $2,000 per unit), they by FAR clean my air much better than any freestanding air purifiers. The dust prevention is phenomenal and as long as the units’ fans are running, then the Clean Effects are working. Simply turn the fan on "ON" instead of "AUTO" and as long as the air is moving through the "return" and is circulating, your air is being cleaned.
I would highly recommend these units and they can be retrofitted to your existing furnace as long as it has a two speed fan, which most nowadays have.
Good luck!

Ideally, you would try to get both individual units and one for the furnace. But if you had to choose one, I would suggest the furnace for the same reason you think.

Good luck!
